In the "alternative ending," Bruce Willis's (character's) ex-partner gives the order not to take him out (that is, to "stand down"), but one of the latter's associates takes it upon himself (perhaps he does not hear the order) to kill him anyway. The ex-partner gets in the way of the bullet, but it passes through him and hits Willis nonetheless; the latter dies. Everything else is much the same.
I, myself, prefer the "theatrical" ending, and actually don't care much even for any of the "deleted scenes." That said, I did find the film, as a whole, to be a very "typical" affair, and thus would call it nothing better than "good."
